Abstract

The aim of this study was to determine the molecular characterization of the Hepatitis E Virus (HEV) in ORF1 and ORF2 genes by analysis of nucleotide sequences and amino acids and epitopes prediction of HEV local isolates (Bali and Tulungagung). The serum samples were isolated from local isolates, Bali and Tulungagung, from our previous study. HEV-RNA was detected by RT-PCR using primer specific to gene of ORF1 and ORF2. Amplified PCR products from the second round RT-PCR were sequenced by direct sequencing method and the nucleotide sequences were translated into amino acids. Both nucleotide and amino acid sequences were aligned using GENETYX ver 10. Analysis of B and T cell epitope prediction from amino acid sequences of protein ORF1 and ORF2 genes were used online software IEDB and GENETYX ver 10, respectively. Fragment of ORF1 and ORF2 genes were detected with a length of 459 bp and 458 bp, respectively from Bali and Tulungagung isolates. Analysis of phylogenetic tree based on ORF1 and ORF2 genes revealed that both isolates belonged to genotype 4. The analysis of HEV nucleotide sequence and amino acid showed that the local isolates have a high homology among both isolates and another isolates from Gen Bank. The ORF2 amino acid sequences of Tulungagung isolates had three unique amino acid substitutions. Based on B and T cell epitopes prediction, protein ORF2 and Bali isolate have more epitopes than protein ORF1 and Tulungagung isolate. It can be concluded that the HEV of Bali and Tulungagung swine isolates had high homology of nucleotide and amino acid sequences, and can be proposed as candidate of vaccine.
