Abstract
The purpose of this study was to determine changes in amino acids, the level of homology of nucleotides, Phylogenetic Tree relationships, epitope prediction and three-dimensional structure analysis of the Newcastle disease virus (ND) HN protein coding gene isolated in markets around Surabaya. Samples in the form of cloaca swabs were 37 chickens and one positive control (LaSota). Samples were isolated on the TAB and identified through the HA test which was confirmed by the HI test. Positive samples were performed by PCR using forward and reverse primers with a target of 503 bp. The sequencing results are then analyzed. The results of the analysis showed that there were similarities of amino acids between the sample and vaccine isolates that affected the close proximity of the results of the homology percentage and the relationship between the isolates. The NGAANNSGWGAPIHDPDYIGG epitope has the best immunogenic properties found in all samples so it has the opportunity to be a vaccine candidate.
